major transmission problems!!!

Hey guys, Im having big troubles with my 07 rhino 450. The tranny makes a awful whining and sometimes gives out a little clunk. I tore engine and tranny apart and discovered two broken bolts on the bearing retainer cap on the tranny input shaft. Eazy outed the bolts and found 2 bearings that were rough. I installed new bearings and bolts and reassemble. Now i Still have the same noises... Whats the deal. I know the bolt heads went through the gears but they showed no sighns of damage. What do u guys think could be my problem? I need some suggestions. I'm thinking maybe a bent shaft internally. The gears must not be meshing properly. any suggestions will be highly appreciated. Thanks

My initial thought is if you had bearings iffy they may have cause improper gear wear. food for thought.
