Engine swap

I have a 2009 Rhino 700 that I blew up the motor in. I found a 2012 motor to replace it with. I did the motor swap and fired it up and it ran and top speed was 32 mph. The reverse switch seems to be working fine. I have read that the ecu in the 2012 is different then the 2009 but I was told it didn't matter if it was just a motor swap. What am I missing? Before the motor swap I was getting 54 mph.
